I have a almost two year old mare that I round pen. When I'm working with her at a trot she will lower her head almost touching her nose to the ground while trotting and keep it there for a bit then bring it back up. Then lower it again while looking at me. What does this mean?

It's a good sign, Kimberly. First of all, it is a sign of relaxation, and she is stretching her back muscles instead of hollowing out her back and racing around with her head up looking for a way out of the pen.
Connected to the relaxation aspect, it may be a sign of submission, especially if your horse is working her mouth at the same time. As long as she is keeping her attention focused on you, the handler, and is looking to you for her cues, it is good. Of course, you don't want her to go around with her nose to the ground all the time, but the fact that she feels comfortable enough to do it around you, and can maintain her trot rhythm, is a good thing.
